documents not recieved but uploaded online

Hi there.

So first we recieved online letter they needed medical exam and proof of cohabilitation together.
So we went for the exam and we uploaded through the link in the letter the proof of our cohabilitation.

2 months later we get a reply that the application for permanent residence under commonlaw and/or spuse has been denied because they did not recieve any communication regarding the proof of our cohabilitation.

We did recieve an automatic reply, on the day we send the files online saying "We can confirm the reception of the documents." 

I called CIC about this and the lady on the phone made a message or something to the office to relook it again, she also knows we have the message telling they recieved the document.

Is there anything i can do at this moment, i do have that email telling they recieved the documents ?
